This is pure fluff, but what about a civil war between the Terran and Martian forces? It seems like GW has hinted at a possibility of such in the future with their fluffy, internicine, and Necron/Void Dragon stories. If they did introduce this element (been awhile since the Imperium had a large scale uprising), who would win? How would the forces look? How would certain armies like the Guard be split? Would a 'Mechanicum' prevail?

Neither. The Imperium needs the mechanicums' technology and factory-worlds, however they aren't impotent without them, having most civilised worlds with factories and plants building vehicles and weapons, just not the the degree on the AdMechs.

the AdMechs don't have numbers to properly have a civil war with the Imperium. They do however have enough the have an Admec Vs Admech war.

The entire Imperium vs the entire AdMech? *shrugs*

Terra vs Mars? Probably depends who the Astartes side with, when Goge Vandire excommunicated the AdMech in M36 the Astartes sided with Mars and the Terrans lost.
