Considering they are cavalry and the peasants are single models can the Pegusus charge over them? Can they see over them? and can cavalry be shot over the bowmen?

Cavalry, ogres, goblins, and peasants, while of variable sizes, can not see over one another. You can not shoot over infantry to target cavalry. Basically, all units that are not Large targets or Small block each other's line of sight, and you can not see one unit past another.

Though, they can charge over the peasants, but they can't see over the peasants.

[Clarification:] Which means they can only charge large targets, as you can't declare a charge in which the chargers don't have line of sight.

...If they're on a hill, of course, all bets are off. ;)

If one Peggy Knight can see the target then the entire unit can charge, even though some models are behind the Bowmen and can't see the target.

Does it make any diference as they are classed as flying cavalry are threy not?

Nope, fliers hop in GW world - they start and finish on the ground.

Only positioning. They just need a sliver of LOS to be able to declare the charge, then they can fly over the obstructing models... Or sit on a hill and see over everything.;)
