Do the spells picked by the Seerstaff of Saphery count as the exception for knowing a spell more than once (page 162 BRB)?

Yes, but remember you have to chose these spells when writing your army list.

Does that mean you pick the spells at the start of the game?

The Elven rulebook says:


"The bearer may choose his spells, instead of rolling for them at the start of the game."

It does not say:

"The bearer may choose his spells, instead of rolling for them, at the start of the game."
Nor does it say

"The bearer may choose his spells at the start of the game, instead of rolling for them."

There is no contradiction between army book specific rules and the main rulebook. The army book never says that you can pick the spells at the start of the game. It only says that you can pick them, rather than rolling for them at the start of the game. Hence the main rule about when you pick spells is in effect: you pick them when writing the list.
