Question,
How can one use an activated blackstone fortress in a game other then as a part of a scenario? Could it be used in a chaos fleet at all?

"Hey, look at this awesome model I got! Whaddya say we fiddle with the Planetary Assault or Exterminatus mission rules or just play a kill-'em-all game so you can attack it?"

I don't know of any fleet list that would let you just plop the thing on the table by surprise.

I think that the super-units (BSF, Romilies SF, PK, Ork Hulk, etc.) really have to be scenario units. They are so rare and valuable - not to mention powerful and expensive rulewise - that their commanders will only risk them only in the most decisive battles. Either that or the enemy has ambushed the unit to prevent just such a decisive battle. This leads naturally to specific scenarios.

Swords of Vaul? Add them to an Eldar fleet and play a game against Crons set before we crawled out of the primodial goup? Have a C'tan for good measure for it to starve by destroying the nearby star!
