Super Dungeon Explore is one I have been looking at for a while.

SDE is well worth picking up. There's just been a second printing of it so it should be available again. Look out for Sedition Wars which has a GenCon release date. You can buy resin minis for it now though the box will contain enough plastic ones to play.
Well, Blood Bowl of course would be the very first choice. Other than that, the Command and Colours series (Ancients, Napoleonics and Memoir '44 for ww2) is said to be more than excellent and can without problems be played with miniatures instead of wooden blocks.
Then there's Dust Tactics and Tannhäuser but Weird War 2 is absolutely not my thing and I know next to nothing about the systems.
Oh, I recently heard about a boardgame called Duel in the Dark which is about British bombing raids against german cities in ww2. I can absolutely understand if you're not very comfortable with the theme (I think I wouldn't be actually) but you can play it with plane models no problem and the game itself is said to be pretty good, especially with that expansion.

Dust tactics and Tannhauser are both great games. Tannhauser plays alot like a fps ported over to a board game. Dust Tactics is a pretty simple rule set to pick up but it is a rewarding and fun game. There are plenty of expansions and map tiles to pick up to expand the basic gaming experience. Also the minis are pretty nice what with being pre base coated and assembeled.

Another recommendation for Dust Tactics. Mechanically simpler than something like 40k, but tactically more advanced.
Yet another recommendation for Dust Tactics. It has the plus side of being very expandable. Not only that, but the minis look great. (But I have had 1 infantry model with a weirdly misshapen gun, sadly.) Basically, What Justicar_Freezer said.

Can't speak for Dust as I've never played it. For Super Dungeon Explore the board determines LoS so you don't need to worry about it not being in 3D. Not that you can't construct some, a google search will turn up some mighty fine looking boards.
I find it fine with a 2D board. Should that not appeal though there is 3D terrain available from Dust Studios and in expansions. I There is also plenty of 1/48 WW2 kits to make your own
The core game for Dust Tactics comes with a few 3d pieces of terrian and I know Fantasy Flight Games has started selling modular 3d building kits which as far as I know can be assembled to sit on any of the building spots on terrian tiles to make them 3d. The rules on how to make use of the 3d terrian comes in one of the expansions which all of the expansion rule books and I believe the core rules can be downloaded from Fantasy Flight Games website. Though the 2d terrian has never been much of a problem for my buddy and I when we play.
Also Scaryscarymushroom brings up a good point. The plastic on the minis can be a bit bendy but none of my models have been horrible in that regard. Also some glue might be required. I have one German trooper whose hand continues to refuse to stay in his arm. The little peg just keeps slipping out lol. Despite these little mishaps the models at least to me are definately worth it.

I am designing a fantasy board/wargame called The Shadowstone Saga that uses printable counters - so totally 2D!
However, if you wanted to use miniatures, I could build a new campaign setting, and create stats for each unit using my formula for calculating points costs (which is still a work-in-progress). The board would need to be custom made, and its size increased somewhat. Each miniature would count as one company of troops, and troops would form regiments of multiple companies.

The upcoming Zombicide is a co-op. Arkham Horror is as well, it doesn't come with minis but you can buy them separately.
