I was taking peeks at other factions, in particular, the gatormen. I read that if you follow blindwater congregation you get 3 aoe shallow water templates. If I followed that and then Barnabas tier can i place water templates from his tier + the 3 from the congregation?
If you are playing Barnabas' theme force then you are not playing the Blindwater congregation pact, they're two separate lists.
So no, you can't place extra waters, since you can't combine theme force + pact.

Falkman is correct, you can play as either the Blindwater pact (and get two free 3" shallow water templates) OR as Barnabas' theme list (and at tier three get one 3" shallow water template for every two gatorman posse units you field). Minions do not have the option of running a non-theme/pact list (unlike the normal factions) and you must choose one.
Of course, Barnabas can create more 5" swamps during the game when included in either.
