When shooting at war machines, you resolve hits against the toughness of the machine itself, not its crew, per rules p109. Close combat is resolved against the crew. What about other things like magic attacks and the "drop rocks" special rule for terradons, which is not a shooting attack. Is there a reference for how to resolve these in the rules or FAQs?

The only time you can fight the crew is close combat. You can't even snipe the crew (with spells or "sniper" shooters).
Just pretend the crew are wound markers, unless you're in close combat.
(I'm pretty sure about this but could be wrong)

Though the question has been answered,
terradon's "drop rocks" is a shooting attacks, it is explicitly confirmed as one in the lizardmen FAQ

It's a single model, like a chariot.
You resolve damage exactly as you would a chariot, except that in combat you use the toughness of the crew not the machine.
